The best accounting software for an online store whose payouts never match its sales

Shopify pays you one number, Stripe another, Amazon a third every two weeks. None of them is your revenue. That gap is where accounting software earns its keep.

An online seller almost never receives the price of what they sold. You get a net payout: sales collected, minus fees, minus refunds, sometimes minus a chargeback from weeks ago. Book that payout as revenue and your income is understated, your fees vanish, and your sales tax numbers drift.

Every serious ecommerce setup in 2026 works in two layers. A ledger (QuickBooks Online or Xero) holds the books. A payout connector (A2X, Synder or Link My Books) reads each Shopify, Amazon or Stripe payout and splits it into sales, tax, fees and refunds before it lands in the ledger.

The short answer. You're a US seller? QuickBooks Online as the ledger, since every connector supports it. You sell in pounds, euros and dollars? Xero Established, the Xero plan with multi-currency. Shopify or Amazon volume past a few hundred orders a month? Add A2X for clean payout summaries, or Synder if you need every sale on its own line. Tiny store, tight budget? Wave, and reconcile by hand.

All prices are in US dollars per month, from each vendor's official pricing page in 2026.

How we compared

How we compared these tools

Search for ecommerce accounting software and most of the top results are written by the connector vendors themselves, each ranking its own tool first. They agree on one thing, though: a ledger plus a payout layer. What they skip is the plain cost of the pair, and which ledger each connector actually talks to.

So we followed the money. For each tool we read the official pricing and integration pages, then merchant reviews on the Shopify App Store and Trustpilot, worst first. A connector that installs cleanly but imports nothing scores lower than a careful manual routine.

Link My Books and Zoho Books stay out of the ranking: we couldn't read a full official dollar price list for Link My Books, and Zoho Books doesn't document its store connections on its own pages. FreshBooks is built for service businesses, not inventory. The score shown is the tool's score across all our pages; the rank follows our five store-focused criteria.

1
Best ledger for US sellers

QuickBooks Online

4.2/5

QuickBooks Online is the default ledger for US online sellers, and the reason is simple: every payout connector on this page supports it. A2X, Synder and Link My Books all post into QuickBooks Online, and most ecommerce bookkeepers work in it daily.

On its own, QuickBooks will happily book a Shopify deposit as one lump of income. That's the mistake to avoid. Pair it with a connector, or set up a clearing account for each payment channel and book sales gross, fees as expenses and refunds as returns.

Price climbs with users. Simple Start, at $38 a month, covers one person. Essentials is $85 for three users, Plus $140 for five. A store with a bookkeeper and two staff will land on Essentials or Plus, before the connector.

Standout features
  • Supported by A2X, Synder and Link My Books
  • Known by most ecommerce bookkeepers
  • Plans from one to 25 users
+Pros
  • ✓The widest connector choice
  • ✓Easy to hand over to a bookkeeper
  • ✓Scales from solo to a small team
−Cons
  • ✗Price rises fast with users
  • ✗Books payouts as lump income unless you set it up
  • ✗Needs a connector past a few hundred orders
Verdict

Our first pick for US stores. Budget the ledger and a connector together: that pair is the real cost.

2
Best ledger for multi-currency

Xero

4.1/5

Xero is the other ledger that every connector supports, and it's the first choice of A2X and Link My Books in the UK and Europe. Its pricing works in your favor as a team grows: no per-user fees on any plan.

The catch is multi-currency. If you sell in pounds, euros or Canadian dollars, you need Established, at $97 a month. Early, at $27, works for a single-currency store with light volume. Inventory Plus, an add-on for stock, is available on Growing and Established.

Like QuickBooks, Xero does not split payouts by itself. The connector does that job.

Standout features
  • No per-user fees on any plan
  • Multi-currency on Established
  • Inventory Plus add-on available
+Pros
  • ✓Cheapest paid entry on the list
  • ✓Strong fit for cross-border stores
  • ✓Supported by every connector here
−Cons
  • ✗Multi-currency only on the $97 plan
  • ✗Inventory add-on price not shown
  • ✗Needs a connector for payouts
Verdict

Pick Xero if you sell in more than one currency or want to add users freely. Go straight to Established if a second currency is coming.

3
Best payout connector for Shopify and Amazon

A2X

4.4/5

A2X reads each Shopify or Amazon payout and writes one summary entry into your ledger: sales, tax, fees, refunds and adjustments, each on its own account and dated correctly. Your bank deposit then matches that entry to the cent. It's the cleanest answer to the payout problem we found.

It posts to QuickBooks Online, Xero and NetSuite. It can track tax by country, with an option for the EU one-stop shop. Merchants rate it very highly on both the Shopify App Store and Trustpilot, and praise the setup help.

Watch the billing. Shopify and Amazon are separate subscriptions, priced by monthly orders. A store selling on both pays twice. A2X has also announced a price increase in 2026 on every tier except Mini.

Standout features
  • One summary entry per payout, matching the deposit
  • Separate plans for Shopify and Amazon
  • Tax by country with an EU one-stop-shop option
+Pros
  • ✓The highest merchant ratings on this page
  • ✓Payouts reconcile to the cent
  • ✓Works with QuickBooks Online, Xero and NetSuite
−Cons
  • ✗Shopify and Amazon billed separately
  • ✗Price increase announced in 2026
  • ✗Summaries, not order-level detail
Verdict

Add it once manual payout matching takes more than an hour a week. Count orders per channel before you pick a tier.

Best for transaction-level sync

Synder

3.9/5

Synder takes the opposite approach to A2X. Instead of one summary per payout, it syncs each transaction: every sale, fee and refund. It covers Shopify, Amazon, Stripe and PayPal, posting to QuickBooks Online and Xero, with NetSuite and Sage Intacct from the Pro plan.

More detail means a heavier ledger. A store with thousands of orders a month ends up with thousands of entries, which some bookkeepers dislike. It also costs more: Basic is $52 a month billed yearly for 500 transactions, and Essential starts at $103.

Standout features
  • Every transaction synced, not just a summary
  • Shopify, Amazon, Stripe and PayPal
  • NetSuite and Sage Intacct from Pro
+Pros
  • ✓Per-order detail in the ledger
  • ✓Covers payment processors as well as stores
−Cons
  • ✗Ledger grows quickly
  • ✗Priced by transactions, climbs fast
  • ✗Costs more than A2X at low volume
Verdict

Choose it only if you truly need order-level detail. For most stores, a payout summary is cleaner and cheaper.

Best free start

Wave

4.2/5

Wave gives you a free ledger, invoicing and bank connections. For a store with a few orders a week, it's enough: download the payout report from Shopify each month, book sales gross, fees and refunds separately, and match the deposit.

That routine is all manual. No connector on this page posts into Wave, so once you pass a couple hundred orders a month, the hours add up. Pro costs $19 a month.

Standout features
  • Free ledger with bank connections
  • Pro at $19 a month
+Pros
  • ✓Costs nothing to start
  • ✓Simple for a non-accountant
−Cons
  • ✗No payout connector support
  • ✗Every payout reconciled by hand
  • ✗Outgrown quickly
Verdict

Fine for your first months of sales. Plan the move to QuickBooks Online or Xero plus a connector before volume forces it.

Inside a payout

What's actually in a store payout

Shopify Payments, Stripe and PayPal pay out in lumps, days after the sales. Amazon settles every two weeks. Here's how a bookkeeper breaks that number down.

The payout math

Payout equals sales collected including tax, minus platform or processor fees, minus refunds, plus or minus disputes and chargebacks. A chargeback can land weeks after the sale. Book the deposit as income and you understate revenue by the fees and lose track of tax collected.

The clearing account

Use one clearing account per payment channel: Shopify Payments, Stripe, PayPal, Amazon. Sales go in gross with tax, fees and refunds come out, the bank deposit clears it. If the balance isn't zero after each payout, an entry is missing. A2X and Synder automate exactly this.

Summary or transaction sync

A2X and Link My Books post one summary per payout, which keeps the ledger light and matches the deposit. Synder posts every transaction, which gives per-order detail but a much heavier ledger. Most stores and bookkeepers prefer the summary.

The date that counts

A sale belongs to the day it happened, not the day it was paid out. A deposit early in the month often carries sales from the month before. Book by payout date and your month-end revenue and sales tax are both off.
  • Open a clearing account for each payment channel.
  • Reconcile each payout against the platform's payout report, never order by order.
  • Book processor fees and marketplace fees to separate expense accounts.
  • Date sales to the sale, not the deposit.
  • Connect PayPal separately: its payments don't appear in Shopify payouts.
  • Check that your connector supports your exact ledger before you subscribe.

Zoho Books is free under $50,000 in revenue and Standard costs $20 a month ($15 billed yearly). Its own pages don't describe Shopify or Amazon payout handling, so we can't rank it on this page's main criterion.

Tips

Six habits that keep store books accurate

Most errors come from a misread payout or a forgotten payment channel. Six habits from ecommerce bookkeepers and merchant forums.

01

Know when to add a connector

Volume

Ecommerce bookkeepers put the tipping point at 300 to 500 orders a month. Below about 200, a tidy monthly export is enough. Above that, manual matching costs more than the connector.

Tipping point
300 to 500 orders a month
02

Trial the connector on a real month

Before buying

Import a full month of real sales during the trial and compare the total with your store's own report. Any gap tells you what the connector is worth.

Check
Imported total against store report
03

Connect PayPal separately

Shopify

PayPal payments don't flow through Shopify Payments payouts: they land in your PayPal account. Give PayPal its own clearing account or part of your sales goes missing.

04

Price connectors per channel

A2X

A2X bills Shopify and Amazon separately. A store on both pays two subscriptions: add them before comparing with Synder or Link My Books.

Plan for a second currency early

Xero

Xero only handles multi-currency on Established. If you're about to open a UK or EU storefront, budget $97 a month from day one rather than migrating mid-year.

Download the monthly Shopify bill

Fees

Your Shopify subscription and app charges come as a monthly bill, separate from payouts. Grab it from the Finance section each month and book it as an expense.

FAQ · 6 questions

Ecommerce accounting software · FAQ

  • Can Shopify replace accounting software?
No. Shopify tracks orders, payouts and its own fees, but it keeps no general ledger, no balance sheet and files no taxes. What it gives you is the reports your ledger needs: the payout report and the monthly bill in the Finance section.
  • Do I need A2X if I use QuickBooks Online?
Not at first. Below roughly 200 orders a month, a monthly payout report and a clearing account are enough. Past 300 to 500 orders a month, A2X pays for itself, from $29 a month for Shopify.
  • What's the difference between summary sync and transaction sync?
Summary sync (A2X, Link My Books) posts one entry per payout that matches the bank deposit. Transaction sync (Synder) posts every sale, fee and refund. Summary keeps the ledger light; transaction gives per-order detail at the cost of thousands of entries.
  • How do I reconcile Amazon settlements?
Treat each settlement, paid every two weeks, as a payout through an Amazon clearing account. Book sales, Amazon fees, refunds and reserves separately from the settlement report. A2X and Link My Books automate this for QuickBooks Online and Xero.
  • Which accounting plan handles multiple currencies?
In Xero, only Established at $97 a month. If you sell in pounds or euros, plan for that tier from the start, since switching currency setup mid-year is painful.
  • What's the cheapest setup for a small Shopify store?
Wave Starter at $0 with a manual monthly routine. The cheapest automated setup is Xero Early at $27 plus A2X Mini at $29, so $56 a month for up to 200 orders.
